I recently had the same problem with an old Tamiya Flakvierling. 
There were so many knock out pin marks to fill, and my knockout pin filling skills are now so bad, I ended up putting the whole project back in the box until I find a better putty. Or a better brain. One of those should do it.

Try deluxe’s plastic putty or tamiya basic,both work well and can be worked with water
